Thanks for this article... it appears to be well-researched and relatively fair in its discussion. I work in the wind industry but haven't seen good statistics on eagle deaths until now. The Altamont is the most notorious bird-risk region in the country--most wind farms elsewhere have much smaller impacts. Typically developers of wind projects do pre-construction monitoring for birds and bats... sometimes several years of studies in advance of construction in order to satisfy the US Fish and Wildlife Service and other constituencies. And you are right to point out that using larger turbines (designed in the last 5-10 years) will lead to fewer deaths than these old turbines from the 1970s-1980s, which are smaller (more numerous per unit energy), closer to the ground, and spin faster.
